Pythagoras, alongside Lilith and Edison, analyzed the performance of the Seraphim S-Shark as it attacked the Straw Hat Pirates in Vegapunk's laboratory. Shaka later arrived to stop the Seraphim.
When CP0 requested permission to dock at Egghead, Pythagoras, fearing World Government agents discovering the pirates and the resulting punishment, went to Shaka. Lilith suggested handing over the pirates, but Shaka refused, preparing for battle. Pythagoras warned against provoking CP0, stating they were there to kill them. After CP0 was subdued, Pythagoras searched for the missing Vegapunk Stella.
